Not all GoPros are waterproof without a separate housing. Newer GoPro models are on their own, but older models (such as the Hero 2, Hero 3, and Hero 4) need a separate housing.

Regarding using the camera without its waterproof case. I don’t know how waterproof the camera is without it but perhaps the problem is because water may have entered the camera.
